Searchable custom fields?

Hello community, I'm trying to figure out a way to link emails that relate to the same job. For instance instead of merging in to one conversation I want to keep client, supplier and subcontractor conversations separate but make it easy to find all the conversations related to that job easily. 

The goal is to later intergrate this with other software via the API so custom fields seems like the best option but they dont show up in a search. We could use tags but we use tags to show the status of a job and trigger certain rules. So i want to avoid this option because after a year we might have 1000s of job number tags that will make the tags menu cluttered.

If anyone has some alternate options I would love to hear them.
